In the 1890s 2 caches of royal mummies were found. One in Thebes in TT320 (sometimes referred to as tomb 320 in Deir-el-Bahari).

The priests in the 21st dynasty (and maybe 22nd?) collected these mummies and rewrapped some of them. There may have been some mix-ups then, and the egyptian family who found the caches may have mixed up the mummies even more.

There's an article by Dr Wente about this problem which is pretty interesting:

Even today we cannot say precisely who's who.
Dr Wente gives 3 schemes he seems to think likely:

Thutmose III = Thutmose III Thutmose III ? Thutmose III

I think the identification of the mummy labeled as Amenhotep III as actually being Aye is interesting.

The comments about the ages being systematically under-estimated due to a different maturing rate is also intriguing.

It would be nice to see more thorough investigations done.
They did the CT scan on Tut. They did some on other mummies, but were any of these pharaohs among them?

I don't think any other royals have been scanned yet. If I read correctly in one of the recent articles in KMT, scanning will be carried out on many of the mummies in Egypts' museums that have been neglected and poorly documented. This is part of the Egyptian Mummy Project (EMP).

That is indeed an interesting twist on the Amunhotep III mummy. It's so poorly preserved that researches have some freedom with their imaginations.
